Introduction

Comparative genomics has been a powerful tool to identify critical regulatory and functional elements. With the fast accumulation of epigenomic data, comparative epigenomics is emerging to provide insight of the shaping and evolution of epigenomic landscape across tissues and species. Because epigenomic data are diverse including DNA methylation, histone modification, open chromatin and RNA-Seq data, a great challenge for comparative epigenomic analysis is to handle the diversity (different mark combinations such as different histone modifications and different types of data such as histone mark and RNA-Seq) available in different tissues using a universal framework.
